I am using the plugin. It works as a charme with Chrome and Firefox. Just sometimes (1 in 100 cases) the checkbox is missing. But when the checkbox is visible, clicking on the checkbox marks the above article as read or unread.

I don't know about verifying api access. But I would believe in the checked box at preferences. I have once had a similar problem when configuring my android client and I am thinking about how I solved it... Have you entered a https-adress at the android app configuration? I am interested in the same thing. I have also tried to exclude feeds from the "popular feeds", but the feeds still showed up in the fresh articles. So this option does not help here. I have also got the impression, that there is no way to prevent some feeds to show up in the fresh article...
